i would not want to be running it with the input shaft not fully engaged with the clutch plates, as the clutch splines will be designed to deliver that torque over the whole width of a clutch plate, so you may find it rounds the end off the shaft, or the clutch plate splines themselves could fail, which is probably the more likely as they are fairly soft in comparison to the input shaft
why do you need a twin plate? as like you say the torque rating is ‘overkill’ a single with a decent spring rate would be plenty imo, and have room in the box
Single plate was not reccomended by AP's technical department, but a twin plate was.
The input shaft would only be short by 4mm or less, possibly only 2mm if Gareth removes more metal from the gearbox casing (merris style)
AP said it will be ok as each plate has to deal with 100ish ft/lbs of torque.
One of AP's hydraulic round face 54mm slave cylinder and thrust bearing will sort the operation of the clutch.

fair enough, surprised a single wasn’t enough though, sound alike the splines would be all the way through the plates anyway at 2mm short
