Has it got a sun roof,
There's pipes running down the two c post behind the rear lights
They could be blocked are even come off between the sun roof and
    Boot floor?

Both the above answers plus the pipe for sunroof can come out of the boot floor also so filling the boot from the bottom

7ova: no sunroof mate or rear wash wipe but cars just had two new arches, sills etc but don't think that should affect it but all seals have been off........

Plug: as above dude no rear wash wipe

Did the new arches get seam sealer to finish the joint and keep the water out ?

Has the hole on the left C pillar for the wiring harness been blanked off if you have no rear wiper etc.
Strip the trims out an get inside the car whilst somebody hoses down the outside of the car and check for leaks.

Window rubbers? I had one that leaked above the passenger front seatbelt behind the 1/4 trim.. It was always damp.
