Went To Replace My Clutch Today, Haynes Manual Says To Line Up The Paint Mark On The Fly Wheel But I Could Not See One, Is This Necessary For Replacing The Clutch???

nah i wouldnt say so.

you should just drop the old one out through the access hole, make sure the new one is clamped up, put it in, push the input shaft through.

and it will hold its self, and then start putting the small bolts in, until they are all in and done up. then make sure you remove all clamps. tighten the input shaft, job done.

probably marks from the factory, and it would indicate to you if it has been changed befor.

it wouldnt matter unless you've had all the bottom end balanced, in your case though dont worry.
