colours dont matter, diffrent colours are left/right, stripes show you which ones positive and negative. do you not have speaker wire going down rear of the car already? could run them off the existing rear speakers then - or just rip the old ones out and use 6x9's only.

Doesn't matter which wire goes into which speaker, only positive and negative on the speaker itself, but the pins should be different sizes so just match up the plug on the wire to the pin on the speaker and then connect the wires to the back of your head unit.
Running the wires down the sides of the car under the edge of the doors.
run the wires down the passenger side so they don't get cort in anything on the drivers side!
As above it's the positive and negative that matters, very important you get them both the same way round so they work together. If you want to do this a bit better, go to a hi-fi shop and buy some better cable (not always bigger). Run it down the side of the car that the loom isn't. Even better run it under the carpet down the middle of the car, less interference........
Cannect them straight into the head unit connector, solder is best.
